Introduced changes (see from_valeriia/)

FM_index:

  • introduce boolean variable enableMassFilling, set to false
  • add if statements with enableMassFilling as key to
    • skip recursiveMassFilling in init()
    • skip handling Xs
  • this modifications imply that there are no peptides containing Xs in pepxml

PhosphoRT:

  • substitute representativeModification (any modification of same-mass-group) by one selected from siteToModNames (containes all modification names and their specificity of one same-mass-group) based on mass and residue
    • if abcent - throw exception
  • before incerting a modification into peptide, check that this site is not occupied
    • if occupied - skip the site
  • this changes avoide wrong modification name mapping and ptms collision on one site due to rescoring

PepxmlIdfileReader:

  • when load spectrumTitle from spectrum file by PSM index, subtruct one, as java array indexing is 0-based

EnzymFactory

  • add no digestion (concat name)

Build:

module load maven/3.9.10

mvn clean install -DskipTests

## What is compomics-utilities? ##

The [Computational Omics and Systems Biology Group](http://www.compomics.com) develops various bioinformatics tools for analyzing omics data.

**compomics-utilities** is a library containing code shared by many of our research projects, amongst others containing panels for visualizing spectra and chromatograms and objects for representing peptides and proteins etc. We believe that this library can be of use to other research groups doing computational proteomics, and have therefore made it available as open source.

## Download ##

We strongly recommend [Maven](http://maven.apache.org) when using compomics-utilities, as this makes sure that one gets all the dependencies right. See [Maven Dependency](#Maven_Dependency.md) below.

All compomics-utilities builds are available [here](http://genesis.ugent.be/maven2/com/compomics/utilities/).

See also the [JavaDoc](http://compomics.github.io/compomics-utilities/javadoc/).

If you for some reason cannot use Maven and need a complete build of compomics-utilities, please let us know and we will send you the latest build as a zip file.
