Part of the release quality sweep: review points left for the release quality pass, handled together.

  • Model commands (model.new, model.save, model.validate, model.run, model.export) given a graph now say how many nodes and connections reading it left out, one notice per kind with a count; a clean graph says nothing. graph_from_json_counted returns the counts; file import still refuses lossy graphs. Regression test model_graph_drops_are_noticed. (comment)
  • format_area shows 0 m² instead of -0 m² for tiny negative areas, with tests. (comment, comment)
  • The sprites-left-out notice says the style's first 16 sprites that can be read are used. (comment)
  • The CANCELLED doc comment says it is the text the From<Cancelled> conversions carry, which run_with replaces with its own message. (1, 2, 3, 4, 5)
  • The Python add_tiles docstring says an archive added without an id also reports zoomed. (comment)
  • docs/themes.md: a refused theme file is listed with its reason, a deleted or moved one is not listed and only leaves the fallback, and a file over 64 KB is refused. (comment, comment)
  • Memory-limits table: the column is "Floor (web app value in brackets)". (comment)
  • Check Geometry: repeated_vertex is a data-quality check reported beside the OGC rules, not one of them. (comment)
  • Add Data: "Cancel drops the file being read and those waiting", line rewrapped. (comment, comment)
  • gp.batch folders: the guide says file-name (byte) order, capitals first, which is what files.sort() does. (comment)
  • GeoParquet export: reading the file needs Zstd and byte-stream-split support (current GDAL, PyArrow, DuckDB), which some older readers lack. (comment)
  • Coordinate-formats table in maps.md has a "Notes" header. (comment, comment)
  • docs/i18n.md: the fmt_context example passes &count.to_string(), so it compiles. (comment)
  • Raster resampling: "no-data in every colour channel, alpha aside". (comment)
  • claude-autofix: a thread whose last trusted reply ends with <!-- quality-sweep --> is no longer staged, so the label doesn't reopen deferred threads. Done in the jq filter rather than the prompt, so it doesn't depend on the model. (comment)
  • Oblique Mercator: data.md says only its azimuth forms are supported (the two-point form is refused), and maps.md lists ESRI:53025 and ESRI:54025 among the refused codes. (comment, comment)

Left out: nothing.

Testing: locally, cargo fmt --all; cargo clippy -p rustgis-geom -p rustgis-analysis -p rustgis-tiles -p rustgis-engine --all-targets -- -D warnings (clean); cargo test -p rustgis-engine --lib model_graph (the new test passes); the autofix jq filter run on sample threads (a marked thread is dropped, an unmarked one kept); pre-commit's file and fmt hooks pass. The geom, tiles and analysis test suites and the wasm32 build ran in this PR's CI, which is green.

Summary by CodeRabbit

  • Bug Fixes

    • Graph imports and model operations now report when nodes or connections are discarded, or when node IDs, positions, or parameters are changed.
    • Small negative areas no longer display as negative zero.
  • Documentation

    • Clarified theme fallback behavior, file-size limits, and how refused or missing theme files are reported.
    • Updated guidance on batch file ordering, geometry checks, raster no-data handling, projection support, data-import cancellation, and GeoParquet compatibility.
    • Clarified archive zoom status, cancellation messages, coordinate readouts, translation formatting, and sprite selection limits.

model.new, model.save, model.validate, model.run and model.export
dropped unreadable, blank-id and repeated nodes, and connections to a
missing node, to themselves or repeating another, without a word. They
now give one notice for the nodes and one for the connections, each
with a count; a clean graph says nothing.
The sprites-left-out notice says the first sprites that can be read
are used; the CANCELLED comment says run_with replaces that text; the
add_tiles docstring mentions the zoomed flag archives report.
Themes: a refused file is listed with its reason, a deleted one only
leaves the fallback, and a file over 64 KB is refused. Analysis: the
memory-limits floor column, repeated_vertex beside the OGC rules,
colour channels alpha aside, gp.batch byte order. Data: Cancel drops
the files, oblique Mercator in its azimuth forms. Data formats:
GeoParquet readers need Zstd and byte-stream-split. Maps: a Notes
header and the two-point oblique Mercator codes. i18n: a compiling
fmt_context example.
A thread whose last trusted reply ends with the quality-sweep marker
is no longer staged for autofix, so applying the label does not reopen
and refix deferred points.

Walkthrough

The pull request adds counted model-graph parsing and notifications for omitted or normalized graph content. It also updates autofix thread filtering, prevents rounded negative zero in area output, and revises API documentation, user guides, and diagnostic text.

Changes: Graph loss reporting

Layer / File(s) Summary
Count graph changes
crates/engine/src/model.rs
A counted parser reports skipped nodes and edges, plus normalized IDs, positions, and parameters. The existing parser delegates to it and returns only the graph.
Report graph changes from model commands
crates/engine/src/cmd/workflows.rs, crates/engine/src/tests.rs
Model creation, saving, validation, running, and exporting report counted graph changes after successful operations. Tests cover clean and lossy graphs, failure silence, and a retained connection after node ID trimming.

Autofix staging filter

Layer / File(s) Summary
Exclude marked trusted threads
.github/workflows/claude-autofix.yml
The filter skips a thread when its latest comment by a non-bot writer ends with the quality-sweep marker. Trailing whitespace is allowed; later bot or non-writer replies do not affect the check.

Area formatting

Layer / File(s) Summary
Normalize rounded negative zero
crates/geom/src/lib.rs
The square-metre formatter displays rounded negative zero as zero. Tests cover -0.3, -0.0, and -0.6.

Documentation and diagnostic updates

Layer / File(s) Summary
Update API, guide, and diagnostic text
apps/rustgis-python/python/rustgis/__init__.py, crates/analysis/src/control.rs, crates/tiles/src/style.rs, docs/i18n.md, docs/themes.md, docs/user-guide/*
The edits clarify archive results, cancellation text, sprite limits, formatting examples, theme behavior, analysis details, GeoParquet reader requirements, data handling, and projection support.

The changes are mergeable with awareness that autofix can still overlook some deferred threads because of comment-history limits or timing. Those workflow edge cases warrant follow-up; no new serious runtime failure is established.

Full details: Title check

Explanation

The title names the two areas the PR touches, engine and docs, and the release quality sweep. It is accurate but broad. The changeset also covers claude-autofix, Python docstrings, geom formatting, and tiles documentation, which the title does not name. The title says it is a fix, and most of the changes correct wording or add model-command notices, so it is a reasonable summary that is somewhat broad.

Full details: Description check

Explanation

The description follows the template's main sections. Summary is covered by the bullet list of changes and the reasons for them. Testing lists the commands run, the new regression test, and CI status. The UI evidence section is missing. The template requires it and asks for the line 'No visible UI change.' when no UI changes. The author did not include that line. The changes are docs, engine notices, and CI filter edits, so the line 'No visible UI change.' would fit, but the author did not write it. The Related issue section is also missing. It has no 'Closes' or 'Part of' reference. The description references PR comments, not a tracked issue, and the PR objectives mention no linked issue. The description is mostly complete, so the check passes, but the two missing sections should be added.

Full details: Docstring Coverage

Explanation

Docstring coverage is 81.82% which is sufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 11 functions across 6 files. Code review

I did not run the build or tests (no shell here), so the new model_graph_drops_are_noticed test and the format_area assertions are checked by reading only. Three inline comments are posted.

Bugs

  • The autofix filter in .github/workflows/claude-autofix.yml checks the thread's last comment, not its last trusted reply. A non-writer reply after a maintainer's <!-- quality-sweep --> reply re-stages a deferred thread. Suggested fix is inline. Medium confidence.

Quality

  • Node ids are still cut to MAX_NODE_ID silently in graph_from_json_counted (model.rs:510). The new counts don't report it, and edges that use the full id are then reported as dangling. This line predates the PR but sits in the function it changes. Low-medium confidence.
  • read_graph emits its notices before the command's own checks, so a failed model.save or model.new still reports drops. Minor, high confidence (workflows.rs:688).
  • note_passed_graph parses the graph a second time after model_graph has already parsed it, in model.validate, model.run and model.export. The cost is bounded by MAX_NODES. Quality only.
  • The regression test covers model.new, model.save, model.validate and model.export, but not model.run, which this PR also changes. Quality only.

Security

  • Nothing found.

Performance

  • Only the double parse above, which is bounded.

AGENTS.md

  • Checked the model.rs:847 import path: it still refuses lossy graphs, as the PR says.
  • The new notices are plain English format! strings in the engine crate. That matches the other engine notices, and the engine has no i18n layer, so I did not flag them.

Verified against the code

  • The Python add_tiles docstring matches tiles.rs: zoomed is set only for archives with an empty id.
  • The CANCELLED doc comment matches the run_with message in analysis/src/lib.rs.
  • The i18n::fmt_context example now matches its &[(&str, &str)] signature.
  • The two-point Oblique Mercator and ESRI:53025/54025 refusals match data/src/raster/esri.rs and wkt.rs.
  • No test asserts the old sprite-notice wording.
  • I did not verify the Add Data cancel wording or the 64 KB theme limit.

Earlier concerns on this PR: none, since there were no prior review threads.

Bugs

  • Silent normalisation in graph_from_json_counted (crates/engine/src/model.rs, inline at 504): non-finite positions are reset to (0,0), positions are clamped, and non-object params are dropped to Null, all without a notice. This is the function the PR now counts for, and AGENTS.md says approximated or dropped data must be reported. Confidence: medium.
  • Notices emitted before the command succeeds, now also on model.run and model.export: run_model_here (workflows.rs ~669) and export_model (~707) call note_passed_graph before their later checks, so a refused run or a failed write still reports the drop. This extends the earlier thread on read_graph, so I did not post it again. Confidence: high.

Security

  • None found. The autofix jq change only filters which threads are staged, and the new code adds no shell or input handling.

Performance

  • A lossy graph argument is parsed twice for model.validate, model.run and model.export: once in model_graph and again in note_passed_graph, and the second parse includes layout. Returning the counts from model_graph would avoid it. Bounded by MAX_NODES, so low impact. Confidence: high that it happens, low that it matters.

Quality

  • Incomplete reason text (crates/engine/src/cmd/workflows.rs, inline at 455): the notice does not mention edges with an empty to_port, which are dropped too. Confidence: high.
  • The -0 → 0 fix in format_area is correct. Rust formats -0.3 and -0.0 with {:.0} as -0, and the new tests cover both.
  • The sprite notice wording is accurate: parse_sprites counts only entries with a usable id and address against the cap.

AGENTS.md

  • Documentation edits match the code I checked: the cancel behaviour in readjob.rs, the folder order from files.sort() in gp.rs, the 64 KB theme limit, the zoomed field, the fmt_context signature and the ESRI:53025/54025 refusal.
  • The non-finite and clamped positions above break the rule that a reader must say what it changed.
  • Notices are English-only, as are the other engine notices. Nothing new there.

Already raised, left alone

I left 13 earlier concerns alone, all already raised in existing threads: the autofix filter checking the last comment rather than the last trusted one, the autofix deferral race, the MAX_NODE_ID truncation, read_graph notice ordering for new and save, the approval-review gap for model.run, the Python zoomed wording, the model.run test gap, the sprite wording, the byte-stream-split qualifier, the ASCII-only capital-letter ordering, the dropped-files notice naming and the Shapefile fallback documentation. Two of the earlier threads also apply to the new code and are covered in the Bugs section.

Inline comments posted: 2 (model.rs:504, workflows.rs:455). My first attempt at model.rs:516 was rejected because that line is unchanged context, so I anchored the comment to line 504 instead.

- autofix: hold back a thread whose last trusted reply ends with the
quality-sweep marker, so a later non-writer reply doesn't stage it.
- model graphs: count and report node ids trimmed or cut, positions
reset or clamped, and non-object parameters dropped, one notice per
kind; the connection notice names a missing input port.
- model.new and model.save report what the graph lost only once they
succeed, so a failed save says nothing about it.
- The sprite notice says the first entries with an id and an address
are used; the add_tiles docstring says zoomed is the state at return.
- Docs: ASCII capitals in folder order, byte-stream-split is needed
for the bbox column, and the cancel message counts waiting files.

Code review

Bugs

  • crates/engine/src/cmd/workflows.rs:692 — model.run and model.export still report dropped graph nodes and connections before their own failure points. authorize_model can fail, and export can fail on its write_atomic path after the notice. This is the same ordering concern as the earlier read_graph thread, which is outdated: save/new were fixed, these two were not. Inline comments posted on both. Confidence: high on the mechanics, low-medium on impact.

Security

  • None found. The autofix jq filter's regex escaping in the quoted heredoc is correct.

Performance

  • Nothing significant. note_passed_graph parses the graph a second time, bounded by MAX_NODES and MAX_EDGES.

Quality

  • The test model_graph_drops_are_noticed never exercises model.run, and its failure check covers only model.save. This is the same gap as an earlier thread, and it is the gap that lets the ordering bug through. Covered in the first inline comment.
  • note_passed_graph re-parses a graph that model_graph has already parsed, and it discards any Err. A GraphDropped returned from model_graph would avoid both. Low confidence on impact, nit.
  • format_area tests whole == "-0" as a string. if m2.round() == 0.0 { 0.0 } else { m2 } is simpler. Nit, deferred to the release quality pass.
  • Overlong doc lines in docs/user-guide/data.md (around lines 493–495, the rewrapped Cassini-Soldner sentence) and docs/user-guide/analysis.md (lines 425 and 453). Nit.

AGENTS.md

  • The new notices are plain format! strings. Engine notices are untranslated elsewhere too, so this follows the existing convention rather than breaking it.
  • Otherwise the change follows the "never silent" and "test both ways" rules. The failing-command gap is the one place it falls short, so it is raised above.

Checked and confirmed

  • fmt_context takes &[(&str, &str)], so the count.to_string() fix in docs/i18n.md is correct.
  • MAX_THEME_BYTES is 64 KB, matching the "refused" wording in docs/themes.md.
  • The zoomed docstring in the Python add_tiles matches tiles.rs: archive plus no id, false while the metadata is pending.
  • esri.rs confirms the two-point oblique Mercator refusal (53025, 54025) described in maps.md.
  • The sprite notice wording matches what parse_sprites does.
  • The notices from copy-session run-ahead are not carried over, so there is no double notice.
  • The earlier threads on id truncation, silent position/param normalisation, and the format_area -0 case are addressed by counts in GraphDropped and the tests.

Prior review threads

  • Re-raised 2: the read_graph ordering thread and the model.run test coverage thread, both as part of the first inline comment.
  • Left alone 13, already raised and unchanged. These are the assistant approval-review thread, the Shapefile fallback doc, the autofix last-50-comments window (the author replied "among the fetched ones"), and the remaining doc and wording threads.

- model.run reports what its graph lost only once the run goes ahead,
and model.export only once the file is written or its text made.
- A connection naming a node by the id it was given follows the id
once it is trimmed or cut, so the wiring is kept.
- The sprite notice counts entries with a usable id of their own.
- The add_tiles docstring uses the Python literal False.

Nit (performance / clarity): every command that takes a graph now parses it twice. read_graph (or model_graph) reads it, and note_passed_graph runs graph_from_json_counted again just to get the counts, including the layout pass. It is harmless at the 2000-node cap, but model_graph could return the GraphDropped it already computes, which would remove the second parse in model.run, model.validate and model.export.

Left for the release quality pass: the second parse is bounded by the node and connection caps, and returning the counts from model_graph is a refactor.

Code review

Bugs

  • .github/workflows/claude-autofix.yml 247–248: a bot reply after a maintainer's deferral re-stages the thread. trusted counts Bot authors, so a CodeRabbit reply after the quality-sweep marker becomes the "last trusted" comment, drops the marker and restages the thread. The existing threads show this sequence. Suggested fix: count only non-bot writers. Confidence: high on the mechanics. I could not confirm the marker text, because the exported bodies strip HTML comments. (Posted inline.)
  • crates/engine/src/model.rs 521: silent rewiring. A connection that names a node dropped as a duplicate attaches to the surviving node with the same id, and the counts do not show it. Confidence: low. (Posted inline.)

Performance

  • crates/engine/src/cmd/workflows.rs 493: a graph is parsed twice in model.run, model.validate and model.export. model_graph could return the counts it already computes. Confidence: high, minor cost. (Posted inline.)

Quality

  • The sprite notice, the format_area fix, the i18n fmt_context example and the 64 KB theme limit all check out against the code.
  • docs/user-guide/analysis.md: the table header says "in brackets", but the cells use parentheses. Confidence: high, trivial.
  • model_graph_drops_are_noticed covers model.new, save, validate and export, but not a refused model.run. The reordering in run_model_here is correct by reading, so this is only a test gap. Confidence: medium.

AGENTS.md

  • No violations found. The new notices go through Session::notify, each kind has a count, and both lossy and clean cases are tested.

Left alone (already raised in earlier threads, code unchanged, no new evidence): layout replacing explicit (0, 0) positions silently; the autofix deferral window and in-flight deferrals; the format_area half-tie test; the Shapefile fallback doc; the first-comment race in the autofix gate. That is 5 concerns left alone.

Not verified: the ESRI oblique Mercator refusals in maps.md and data.md, the Add Data cancel message wording, and the theme menu wording. I checked the 64 KB limit only.

- autofix: a deferral holds until a writer replies again; a bot's reply
after it no longer stages the thread.
- model graphs: a connection naming only a node left out for repeating
another's id is left out and counted, not moved onto the kept node.
- The export failure test writes beneath a file it owns.

Code review

No inline comments were posted: nothing new rose to the level of a finding. I found no bugs in the changed lines, and I checked the points below against the surrounding source.

Bugs

  • None found. I traced the id trimming, the dropped-duplicate handling and the connection renaming in graph_from_json_counted. I also checked that each model command only notices after it succeeds, that the format_area sign fix matches its tests, and that the autofix jq precedence is right. Confidence: high.

Security

  • None found. The autofix filter is still gated on writers, and the new notices carry counts only, not user text. Confidence: high.

Performance

  • The second parse in note_passed_graph is already raised (left alone, see below). The new given_kept/given_dropped lookups are linear scans, the same cost class as the existing has() and g.edges.contains, so they don't change scaling at the 2000-node and 4000-connection caps. Confidence: high that this is not a regression.

Quality (nits, grouped here rather than inline; this PR is the release quality sweep)

  • Some doc lines run well past the wrap width of the paragraphs around them: docs/user-guide/data.md (the Swiss oblique Mercator paragraph), docs/user-guide/analysis.md (the folder bullet and the resampling bullet) and docs/themes.md (the "A file that is refused" sentence). Rewrap to match. Confidence: medium.
  • docs/user-guide/data.md says Cancel and the other drops produce a message that counts the waiting files without naming them. I could not find that message in crates/ui-egui/src, so I could not verify the wording. Confidence that it is wrong: low. Unverified.

AGENTS.md

  • Checked and compliant: no unwrap, expect or panic in non-test code; notices go through Session::notify, one per kind with a count; the new test covers both lossy and clean graphs; the rename key in the failing-save case is the real parameter; the CANCELLED doc matches run_with; the Python add_tiles and add_pmtiles docstrings match the code. No violations found.
  • The new notice strings are not wrapped in tl!. The engine crate has no i18n layer and existing engine notices are plain strings, so I did not flag them. Confidence: medium that this matches the intended convention.

Earlier review threads

  • The bot-reply case in the autofix filter is fixed in d25cdf3: the current filter excludes bot authors.
  • I left alone 9 earlier concerns that are still open and unchanged in this push: approval-review graph counts; model.run notice assertions; the half-tie geometry test; the Shapefile fallback docs; the second graph parse; notices withheld when a run fails after it starts; the autofix staging snapshot; autofix deferrals posted during a run; and a quality-sweep marker outside the 50-comment window.
